Create the org-based repository on github directory, copy the repository URL from there, then use it to create the project in IntelliJ "from VCS".*GitKraken 7.7.1 has resolved this issue, see below if issue persists. But it still creates the repository under my account instead of the organization. When I login using a token as you suggest, I see a success and it even mentions my organization.
